Orbital images are generally drawn with pre-orthogonal PNAOs rather than NAOs (and similarly for other localized orbitals). In accord with the Mulliken approximation, the overlaps between PNAOs are roughly proportional to Fock (or Kohn-Sham) matrix interaction elements, useful for visualization purposes. The 1D/2D/3D images were produced with the NBOView orbital plotting program.
